10y Long Residence ...out of time/in time application ?

Dear Sir/Madam

I would be very thankful to you if you help me in the following case.

A student Leave To Remain expired on 31st July. He applied for his extension before expiry on 27th July,(HO receiving stamp on his form 28th July) but his application returned on 9th August by Charging Support Team with stamp on his application “Form Valid Fee received Nil” and with a payment page. This is because of missing payment page or his card declined.

This student returned the same application form with correct payment detail on 14th August(another HO receiving stamp on his form 15th August). Its observed from his SAR File, GCID case record sheet, case notes/minutes for this application said "Application Valid and in time." He also got extension within normal time on 01 September.

Is this application considered to be out of time or in time in terms of 10 Year Long Residence?
