they ask for home office ref number....
That is "Appicant's" (Child's) home office reference number (if there is any). Not the parent's.
well..... do you know how reference numbers are assigned ..I mean format ?

UKBA Ref : Main Applicant's reference number/1...2(for dependents)

so when you give main applicant reference number it will pull all dependents' details as well.

Also if you read MN1 Guide it is clearly mention there to give father/mother ref number.. Below is the text
-----------------------------------------------
1.2 Enter the father or mother’s Immigration and Nationality Directorate or Border and Immigration Agency or UK Border Agency reference if they have one. Or the child’s reference if they have one. This usually consists of a letter followed by up to seven numbers eg S1003752. It can be found on any previous correspondence you may have had with the Immigration and Nationality Directorate or Border and
Immigration Agency or UK Border Agency.
-------------------------------------------------

MN1 application timeline

Post by skr27 » Tue Jun 28, 2011 12:48 pm

Hi Rajesh
when I called today, they told me that there was some delay in processing payment. I don't know if it was just in my case of a problem at HO. I never heard anything from HO or from my bank about any problem with my son't application fee payment. So I am assuming that they had some backlogs. Anyway, lets hope they will get back up to speed.
