No you dont't have to submit your degree certificate again. Select the option that evidence was provided with initial tier 1 application.

Also read the Tier 1 Guidance Notes for previous earnings combination of proofs that should be submitted.
In case you are submitting your employer's letter, the requirements is
Letter from the applicant’s (previous and/or present) employer(s) (or in the case of winnings, the relevant awarding body) confirming that he/she has received the exact amount claimed. This is a letter on company headed paper which clearly shows the applicant’s earnings during period claimed, and the date and amount of each payment. This letter should be dated after the period for which earnings are being claimed and should clearly show the applicant’s gross and net pay.
(Where an employer letter includes only total gross and net earnings figures for the whole earnings period claimed, we will consider this document. However, only where the dates of the earning period and the total gross/net earnings stated in the letter exactly correspond with the information included in the other documentary evidence of these earnings provided, will we be able to award points.)

If the OP has payslips with net salary figure that matches the deposits in the bank account, then he doesn't need an employer letter separately that certify his earnings. Instead, a letter certifying salary payment by cheque should be sufficient.

The employer letter, in the format quoted in the post above, should be used instead of payslips, if need be.

Shouldn't be a problem.

Do the bank statements reflect the cheque number(s) against such deposits? If so, will your employer be ready to mention the cheque numbers in the letter they issue?
Life isn't fair, but you can be!

do you have a photocopy of all the cheques you deposited ? if not you can get these from the bank & include in your application.

Also, the amount deposited in your account should match up to the figures on your payslip down to the last penny. this is another way of confirming that the amount deposited is indeed your salary.
