Penalty from HMRC

Hi,
i am operating a ltd company in uk. planning to apply for naturalisation.
i had two penalties from HMRC for late file of P45. it was a technical flaw by my accountant for which they imposed penalty on me. we appealed but lost it
in meanwhile HMRC imposed another penalty for not paying first penalty.
(which actually i did already paid). i wrote a letter to HMRC and they return me the money for 2nd penalty. So basically i paid 1 penalty for late filling of P45.
does it effect my naturalisation in context of good character requirment.
