Background:

April 2010 - Move to the UK under tier 2 working for a company.

December 2010 - Found another job and changed company under tier 2

June 2013 - Made redundant at job and then apply for EEA Visa under unmarried partner

Feb 2014 - Got the EEA residency card - 5 years - and start working again

haven't stayed more than 50 days in total outside of UK since 2010

Since I have been here for 5 years, can I still apply for ILR or the clock was reinitialized in june 2013 ?

Any strategy to get around that ?

As you moved from the PBS system to the EEA system, the clock was reset. As the two are under two completely different sets of rules (PBS under Immigration Rules, EEA permits under EEA Regulations), there is no way of merging the time spent on the PBS and EEA routes.
