Am I allowed to sign contract for services on this visa ?also they want me to go for SC which Security clearance in order to obtain this project . Is that OK to go for SC on entrepreneur visa ?

No, You are not allowed to take such type of contracts withlist in Tier 1 Ent visa.
You will breach your visa regulations if you do so.
So verily, with every difficulty, there is relief.

It does not matter what you call it. If you are merely working in capacity of an employee for a company, you are in breach of the conditions of your visa. Tier 1E is not given to you to run a personal service company and work in capacity of an employee for another company. It is relevant that you have your own company. Read the definition of an 'employee' from HMRC's website

Contract for services allowed under genuine entrepreneur visa.
Contract of services is not allowed even if you are work as self employed

You can as long as the agency is strictly passing on projects for you to take on without you personally working under a contract as if you became a temporary employee for such company. Taking on a project with your resources/conditions/employees and delivering it to a 3rd party is perfectly fine as long as they do not expect you to act/work as if you are an employee of them. Unfortunately most agency contracts are temporary contracts of service and you are not allowed to take them on
