Urgent inquiry about Tier 2 Dependent Extension

Hi All,

I currently have an issue with my wife's tier2 visa extension as following:
- My wife's tier2 visa expiry date is 15th June .
- Our joint bank account showing maintenance funds (above 663£) only from 21 March. so only 86 days to show the maintenance funds.
- The required maintenance funds as the end of the 90 day period would be 19th June 2019 so there are 4 days after the expiry date.

My question here is, if I applied for application on 15th June it will be refused so is it possible to apply for a second tier2 extension application after the refusal as I will compete the 90 days during the processing of the first one ?

does the refusal affect the ILR application in the future ?
