ILR for my spouse in future

I want to apply for ILR which is due now after completing legally five years . My wife and only son are depandant on me . But do not have good terms with my wife who is not living presently with me in UK temporary .

So I am confuse , if I apply for ILR for myself and son now then it will create problem in future when I apply ILR for my wife alone . Further what is the fees if I apply for my wife alone in future


If senior member can advise me the way forward so that it does not effect thee naturalisation process in future neither for myself nor for my spouse
