Asking for the passport to be returned will not be counted as a withdrawal, see also this page towards the bottom.

It is fine to request back the passport. I would do that.

But please tell your wife that she can also, if needed, travel on her expired ID card or other good evidence that she is hungarian.
Directive 2004/38/EC
4. Where a Union citizen, or a family member who is not a national of a Member State, does not have the necessary travel documents or, if required, the necessary visas, the Member State concerned shall, before turning them back, give such persons every reasonable opportunity to obtain the necessary documents or have them brought to them within a reasonable period of time or to corroborate or prove by other means that they are covered by the right of free movement and residence.
I tend to enjoy seeing how this stuff works, so if I were her I would try traveling on the expired ID and keep the valid passport safely in a pocket.

my wife is hungarian and once we were in the same situation.
what i think is that if you can have e-mailfrom hungarian embassy that your wive's id is ok to travel that will be good.

once she is in Hungary she can apply for a new ID with 15000-20,000FT and it takes 5 days. pitty thing is that she will have to go to pest for it.
