My citizenship application was submitted a couple of weeks and just found out that payment had been taken.

Does HO usually call referees to check on the applicant? And does anyone have any idea on what questions HO typically asks?

Does HO usually call referees to check on the applicant?

No, there is usually no direct contact with the referees. However UKBA might be doing checks in the background, for example against the passport details supplied.
